You say the original had knackered output shaft threads.  The reason this happens is the nut comes loose and bounces around on the thread causing the wear.  Every case of that which I've heard of involved an after market front sprocket.  Not too sure why that would be, but the OEM one has thick shoulders on it compared to the aftermarket one I had.  Personally I'd go with an OEM, although my understanding of your post is that with the smaller sprocket that was on there the chain is too short if you fit a standard sprocket?  I'm not sure if I'm understanding you properly though as even with a new chain mine was nowhere near the limit on the chain adjusters so I'd have though one link short wouldn't have made that big a difference.

ITS DONE!!!! Finally up and running. I was able to get some really big washers to make the aftermarket sprocket work on the output shaft. 

 

I got it all back together and did about 2+ hours of riding on it. Shifts great, 3rd gear is solid now. struggled with a coolant leak, but was able to solve it (metal pipe meets head). Bike dies at intersections idle... but no big deal. Still needs some tuning. Thinking emulsion tubes and r1 fuel pump in the works. 

 

Thanks to everyone who helped me through this 2-3 year process hahaha. Ill put some pictures of it up soon.

So maybe not haha. Driving it around a bit and it is dying at idle. Did a few tests and it looks like its not charging. Running, the voltage is around 12-12.7... so not sure if its a wiring issue or the stator is shot. Anyone know the resistance to test or a way to test the stator to see if it is bad?

Does the voltage change when you rev the engine or does it just stay at 12-12.7v ?

 

According to the haynes manual, stator coil resistance should be 0.20-0.30 ohms.  Follow the 3 white wires up from the stator housing and you'll find the plug under the seat.

It stays roughly the same... possibly decreases... Ill have to check again. Ok, thanks for those numbers... Ill check. Is there any other wiring I may have messed up in the rebuild that would have caused this?

The wiring is pretty foolproof in that you can't really plug any wires into the wrong sockets.

Ok, then it is just those three? 

 

Also side note... my connectors fried a while back (those same three) so I cut the wires and made new connectors, it is highly possible they are not connected up the same. Can any one of those three go to anyone on the other side? Or are they specific into which one they go to?

Pretty sure it makes no difference.  So, have you not had her running properly since you fried the connectors and repaired them ?

No, Its been running fine since then, but since I just did the rebuild I thought maybe I hooked them back up wrong this time.

OK, Ran some tests... but didnt really get me anywhere. The issue is probably my voltmeter. Set to resistance it showed .3 ohms when the two probes were touched together....

 

Resistance between all leads coming from the stator were .6-.8 ohms... but again the voltmeter was showing .3 ohms when it should have been 0 ohms. Is there any other way to test the stator? Running is showing 12.6 and holds steady on high RPM, decreases on Idle.

No ohmmeter shows 0.0 ohm with test leads shorted, but some may have a zero-adjust button.

 

There are special instruments for measuring low resistance.

Read a bit of that, but there is a lot in there. Still not sure how to test that low of a resistance. Ill try to zero out the leads. Without buying a special instrument is there a way to tell if my stator is gone? AC output? 

 

That being said I can get one for $47... maybe I should just replace it.

In addition to measuring the resistance of the 3 white wires, there's also a test for continuity between each terminal and earth.  This test might highlight if your stator is kaput, each reading should be infinite resistance ie, no continuity.

Ok, Ill try that. I am thinking of just replacing it, not a big deal and kinda cheap. While I am at it though I am debating installing two 55w lamps (aux). Would I need to better stator to support them? Where would I get an upgraded stator?

Alex, Electrosport has good diagnostic help on their website but they do not catalog an upgrade for the 3VD stator.  They do have a replacement regulator. I ran 55 watt bulbs in my headlights with 55 watt auxiliary lights for a while without killing the stator or regulator but at lower speeds the battery wouldn't charge so I took them off.

I would fight through the troubleshooting guides Electrosport and Electrex have published first.  It has checks for the battery, stator, RR, and wiring issues.
