Engine Cutting Out Under Acceleration. Causes?

Done 1000km so far. No probs until today. Filled up at some petrol station in a small town.
Left 10 min later. Overtook a very slow dithering driver and gunned it past. Engine cut out. I thought it could be the rev limiter. It happened twice during that manoeuvre. Then no problems.
An hour later we stopped for coffee. No fuel bought.
Stayed there for 20 min. Started the engine. It stalled on tick over. Thought nothing of it. But then again 2 min later under only moderate acceleration.
Then no further problems for the next 80 miles.
Thoughts?

If a new problem there is probably where the issue lies, I would guess at water in fuel.
Current toys: '99 XT600E, 2000 4TX, '82 Princess 30DS (where the username comes from), No longer a '03 Fazer thou.

So it happens briefly: each cut out lasts between 1-2 seconds.
It may happen more than once but always with a few seconds of other cut-outs.
It happens soon after starting the engine.
It happens when the the bike is warm.
It happens when bike has been switched off for a short while (5-20 min)
It DOESN’T happen every time I stop a warm bike for 5-10.
It doesn’t happen after the bike has stood all night.
It doesn’t happen again once the episode has passed.
The display still works whilst the engine has lost power.
No warning lights like the FI system come on whilst the engine has lost power.
There seems too much of a pattern to be a loose wire.
I don’t know if that sheds any further light in possible culprits.

Relays under the tank ? The connector to the relay mounted closest to the left side of the frame crossmember under the tank, has a habit of allowing corrosion to build up on the large red wire. Mine wasn't the only one to suffer this problem. It would cause intermittent running

Would it account for the very specific way the symptoms manifest themselves?
Warm bike. Sat for a bit. If it happens early then won’t happen again?

It does sound like water in the fuel... but I might bevrrying to convince myself!!

had some issues many years ago with a TDM, i tipped out the fuel into a clear container and let it settle, lo and behold ya cud clearly see the petrol and water separation after a while. There is stuff ya can buy that can tests fer water in fuel by smearing the product onto a bamboo cane for example and dipping it into the fuel tank, said product changes colour when it encounters water.
spyball alarm/immob, bluespot brake calipers and Stainless hoses, Fournales air adjustable shock with Remote Resevoir, forks raised 10mm thru yokes, racetech linear fork springs in 15 wt oil, Kappa wingrack/luggage, heated grips, Kedo handguards, dual heat controller to power heated jacket liner and or pants!!, Stebel 136DB horn, K&N air filter, colour matched Baglux tank cover (magnetic tank bag modified to fit cover), osram +50% headloight bulbs, headlight protector,"NitramSpecial" parking loight, tail light indicators all running on LED's & incorporate "Lite Buddies", MK7 Scottoiler fitted, taller screen, 2-2 stainless steel CCC's, Devil stainless down pipes. MKI Renntec engine crash bars & sump guard.
engine changed july 2007 on a dyno run it made 79.1BHP / Torque 59.9Had a brief flirtation with a 1999 MKIIa but it blew an exaust valve on the M5 so was sold on to be repaired.

Unless it's different where you are, you will find some water in your fuel because of mix of fuel and alcohol. I was informed that when alcohol is distilled they can't get 100% purity, still a bit of water left in it.
